There are some that are tattoo friendly and some that don't mind if you cover it up. I guess it depends on how big the tat is. If half your body is covered in plasters to cover tattoos, it might not be a good experience :)
I would look like a mummy if I tried to cover my tattoos. -_- I hear there are some onsen you can stumble across out in nature where there isn't a tattoo guard ushering people away.
I'm sure there are places where they are okay with tats nowadays. A lot of young Japanese people have them, more than you'd think. It'd be worth doing some research if you ever go to Japan. I've never bothered to look because I don't have any so it's not an issue for me.
I've only been on a day trip to Naoshima, but I'd love to have stayed in Benesse House. It's a great place to visit, I really want to go back.
